Patterns of simple gene assembly in ciliates

چکیده
The intramolecular model for gene assembly in ciliates considers three operations, ld, hi, and dlad that can assemble any gene pattern through folding and recombination: the molecule is folded so that two occurrences of a pointer (short nucleotide sequence) get aligned and then the sequence is rearranged through recombination of pointers. In general, the sequence rearranged by one operation can be arbitrarily long and consist of many coding and non-coding blocks. We consider in this paper simple variants of the three operations, where only one coding block is rearranged at a time. We characterize in this paper the gene patterns that can be assembled through these variants. Our characterization is in terms of signed permutations and dependency graphs. Interestingly, we show that simple assemblies possess rather involved properties: a gene pattern may have both successful and unsuccessful assemblies and also more than one successful assembling strategy. ∗On leave of absence from Institute of Mathematics and Computer Science of Academy of Sciences of Moldova, Chisinau MD-2028 Moldova.

Universal and simple operations for gene assembly in ciliates
The way that ciliates transform genes from their micronuclear to the macronuclear form is very interesting (and unique), also from a computational point of view. In this paper, we describe the model of gene assembly in ciliates presented in [2], [3], and [4]. Moreover, we prove that the set of three operations underlying this model is universal, in the sense that it suffices for gene assembly f...
متن کاملSimple Gene Assembly Is Deterministic
We investigate in this paper a simple intramolecular model for gene assembly in ciliates. Unlike the general intramolecular model, the folds that a micronuclear chromosome may form to assemble the genes is very restricted (minimal) here: between any two pointers there may be at most one coding block. It has been known that the general model is universal, being able to assemble any gene pattern ...
متن کاملCircularity and Other Invariants of Gene Assembly in Ciliates
Ciliates (an ancient group of single cell organisms) have two sorts of nuclei with different functionalities: the micronucleus and the macronucleus. After the cell mating the micronuclear genes are converted into the macronuclear genes in the process called gene assembly. This is one of the most complex examples of DNA processing known in any organisms, and it is fascinating from the computatio...
متن کاملReducibility of gene patterns in ciliates using the breakpoint graph
Gene assembly in ciliates is one of the most involved DNA processings going on in any organism. This process transforms one nucleus (the micronucleus) into another functionally different nucleus (the macronucleus). We continue the development of the theoretical models of gene assembly, and in particular we demonstrate the use of the concept of the breakpoint graph, known from another branch of ...
متن کاملGraph Polynomials Motivated by Gene Rearrangements in Ciliates
Gene rearrangements within the process of gene assembly in ciliates can be represented using a 4-regular graph. Based on this observation, Burns et al. [Discrete Appl. Math., 2013] propose a graph polynomial abstracting basic features of the assembly process, like the number of segments excised. We show that this assembly polynomial is essentially (i) a single variable case of the transition po...
